This is definatly a dumb question... I know... But I haven't read all the posts here yet and I was a little too impatient to wait and ask this... But...

When updating to the new SE... will it update all of the mod files I have allready added to my board?

no. we only included several mods in SE... but you will loose all other mods...

YaBB SE is a PHP-script... Y1G is a perl-script... so all mods have to be rewritten....

Some mods do cause trouble, and some mods are incompatible with eachother.

I wouldn't say stay away from - just be careful.  i.e. backup the source files before each mod install, and only install one at a time.  If something goes wrong, immediately uninstall it.

hm good question... I don't think so. If the converter is a script file then it could be modified to do so.

The converter is being designed to convert your boards, message, members and as many settings as possible.

We can't really account for every possible mod though.

However, as soon as the converter is done, I'll be sure to post the code, so somone can help tweak it to account for certain mods.
