Hello, I have a Yabb Gold board (cgi) that has had many mod's made to it, how should I go about coverting it to YaBB SE 1.3.x?

As the converter does not use the sources, just the files for members/messages, it will not use your mods.  You will have to either recreate them or find them in the mod board
