Back ups won't overwrite mods

Whenever I download a backup file it doesn't overwrite the mods when I re-upload it.  The only thing that overwrites my mods is an upgrade.  Does anyone know why this is?

Because a backup is a exact copy of the original... so the mod is still in the source code since you backed it up. An upgrade will not have the code from your mods in it, so the upgrade will ALWAYS overwrite it.

So if I want to be rid of my mods I need to do the upgrade again?

Yeah just upload the original source over your current source and your mods will be uninstalled... well unless they altered the db though, in which case the db info will still be present from the mods.
